I'd say yes, let them ring. There are not many places I would worry about muting a string to suppress sustain on Bach's Cello Prelude #1. That is, if you are playing it on a mandolin. An octave mandolin or mandocello though, I think you need heed the advice already given. The 5th measure for example, on my octave mandolin, I like it better if the open D rings for the first beat only. I am only 20 measures into the piece though, taking it slow and enjoying the journey!
