I have been thinking about making a little learning program built around the Bill Monroe Tabledit files available on this site. Would I be infringing on copyright?

I should probably mention that this is a non-profit project. I am really enjoying using spaced-repetition for learning songs, and would like to build a program that would help people master these songs using this method.

Any creative work is copyrighted as soon as it's created up to fifty years after the creator dies. I think that goes for transcriptions as well though I'm not sure about that. Best bet, IMO, is just to ask whoever made it. As long as you ask nicely before you use their stuff, most people are happy to tell you to go ahead.
