I have seen some rematkable multi-tracked videos on youtube but don't know how they were done either. I assume they involved using some editing software to compose them.

I have a lot of stuff (almost all Scottish or Irish) on YouTube and it is all multi-tracked. I use separate software, a DAW called REAPER, to do the recording which I then mix and render down to an mp3 (much smaller file size than the wav files the recordings are done in, but very little loss of quality!)
If I am using a scenic background, either movie or from still pictures, I then open up the video-editing program I use, Sony Vegas, and, as you have guessed, I line up my visual material against the soundtrack and go from there, saving the finished video then rendering it to YouTube.
Where I am filming actual playing, I usually record the melody of the tune while listening back to my previously-made soundtrack on phones and playing along to this - takes a bit of practice but becomes easier as you do more. My wee camera is a Sanyo Xacti and it has a screen which can be rotated so that i can line up the shots I want before starting the camera. This camera also records the soundtrack live, so I then load the film clip(s) into the editing software, add my mp3 on a soundtrack in Vegas and then line the two soundtracks up by physically moving them back and forward on the screen untill they are in sync.
Great fun and uses up countless hours of your time (maybe even productively!)
