Luthier did a super job lowering the action
while installing a bone nut. However, one of the
D strings is a tad too low. How do I raise it w/out
taking the nut off and refiling the whole thing ?
A shim ? Bone & super glue ?

As has been mentioned on the board before, carefully protect the headstock and fingerboard with masking tape. Fill the slot with either dust from filing the nut, or if that is not available, I have heard you can use baking soda. Lightly dampen the dust with super glue. When dry, file/sand down the excess and then re-cut the slot to the proper height.
