The standard remedy is to cut plugs to fill the errant holes, glue them into the holes, wait several days for the glue joints to reach full strength, trim the plugs flush with the front and back surfaces of the headstock, do the layout again (being more careful this time), and finally, drill them out again.

I just want to add to Dave's excellent suggestion. The building process is a learnig experience so do not "fret" over the mistakes for too long a time. Learn from them and move on.

This may seem obvious, but once the hole positions are marked out in pencil, mark them boldly with a bradawl. Then drilling them out with a spur (brad-point) bit will ensure that the drill finds the centre itself, saving some you the worry of precise positioning. A drill press will ensure the holes are perpendicular, but if you only have a hand drill, then make sure the headstock is held dead horizontal and get somebody to check the drill for straightness before you drill.

On my first mandolin I took the tuners apart and screwed the backplate to the headstock to use as a guide. If you are worried about damaging the backplate then you could just use it as a guide for a center punch and take it off before you drill.
Also use a backer board when you drill so as not to splinter your headstock.
agree with cAnd always check the size of your tuner bushings before you drill. Schallar changed the outside diameter of their bushings. I had to plug 8 holes. With ebony on front and back this was no fun. Also I agree with Curious, always use a flat piece of scrap wood beneath the peghead to keep from having blowouts.
